Still haunted by her family's death in the house fire ten years ago, Alice continues to have hallucinations. Sent to the local chemist to get medicine, Alice wanders after a white cat and has more hallucinations, witnessing asylum Nurse Witless transform into the Jabberwock.
Alice tumbles down a rabbit hole which appears beneath her feet and lands in Wonderland. Meeting the Cheshire Cat, Alice learns a "new law" rules Wonderland and it is has been corrupted again, but this time by an outside force. Venturing to the Mad Hatter's steampunk domain, Alice finds the Mad Hatter in pieces. Recovering his body parts, Alice and Mad Hatter break into the heart of the clockwork factory, learning the March Hare and the Dormouse have taken over and constructed the Infernal Train, a hellish locomotive designed to destroy Wonderland. The train is aided by deformed oily monsters called the Ruin, made out of train and doll parts. Additionally, the two of them have created a large robot with which they intend to destroy the Hatter and Alice, but the robot malfunctions and falls to pieces before they can do so, killing the two in the process and causing the Hatter's Domain to begin falling apart. The Mad Hatter runs to comfort the bodies of his former friends, warning Alice to find the Mock Turtle who used to run Wonderland's railway, before dying in the factory's collapse.
Alice awakens in the London docks near a pub called the Mangled Mermaid, and visits her old nanny who has since become a prostitute. Alice finds under attack by pimp Jack Splatter, who knocks Alice out and burns the pub to the ground. Reawakening in Wonderland, Alice locates the Mock Turtle on board his ship the HMS Gryphon. The ship is destroyed during the underwater journey to the Deluded Depths, the Mock Turtle explaining he was fired from the railway by an unknown person, and points Alice to see the Walrus and the Carpenter for more answers. The flamboyant Carpenter runs a theatre, and sends Alice on a wild goose chase to find the cast and crew for his next show - which turns out to involve the Walrus devouring the singing oysters onstage. Alice returns to the theatre as the show occurs, the Carpenter revealing he has been trying to hide the Deluded Depths from the Infernal Train, which smashes its way into the theatre and kills the Walrus and Carpenter, the latter warning Alice to find Caterpillar.
